Recently all footprints with pads keep showing up as having a small "pad" and then a larger copper shape that I can't seem to figure out how to edit. this causes DRC issues when trying to make it connect to a net, or adding vias. I'm not sure why it's doing this instead of making the whole pad a pad, and I'm not sure what I'm supposed to do with it in Altium.

ANSWER:

The answer is simple. Chamfered Thermal Pads in a corner by Pin 1 are not 'Flash' apertures. They are Copper Polygon Shapes and are drawn and not flashed. To make a thermal pad a Flash Aperture (a normal pad), remove the corner chamfer.
