We're having the same problems with this issue on POD. 

Add the word "Mate" to the footprint name and Physical and Logical Descriptions.

Hi,

is there a convenient way to name the mating card footprint of a card edge connector?

The connector itself would be named <Mfg>_<Mfg Partnumer>, of course.
But how to name the footprint of the mating card, given that both names can't be identical?
