For all component families that support Thermal Pads, select the "Settings" tab and use the drop-down "Tabs on Assembly".

For footprints with thermal pads, add a 'Thermal Pads on Assembly' setting to allow separate settings to 'Pads on Assembly'.

I can envisage wanting filled pads for all but the thermal pads (where I might choose, either none or outline instead of filled), so that the Assembly layer Ref.Des is always visible.
