You can create different .dat files and define any preferences you want in each one.
 
The DefaultPreferences.dat file is defaulted to IEC Rotation.
 
There is another .dat file in your folder named - IPC-7351B_DefaultPreferences.dat (which defaults to IPC rotation)
 
Try it out and let us know.

The PCB Footprint Expert lets me change the orientation per component in Setup Components for each individual component type which is nice but it would also be nice if you could globally change all components to match either Level A or Level B orientations in one go.
